The issue occurs away from 0 0 0 of the map when brushes being rotated, duplicated.

It sounds similarly to 0003272: "Brush faces can shift over time". Maybe it's already fixed?

The way I worked around it was selecting brushes and snapping them to the grid (although I forgot the hotkey for this)
